This article describes the design rationale for highly electron-rich dipyrrolonaphthyridinedione (DPND) derivatives bearing substituted amino groups at the 3 and 9 positions, which exhibit absorption in the red and emission in the red/NIR region of the spectrum. These novel dyes are easily synthesized through a two-step protocol consisting of bromination of the DPND mol. followed by Buchwald-Hartwig amination. We demonstrated that the diamino-dipyrrolonaphthyridinediones have high ionization energies (∼4.7 eV) and that the spectroelectrochem. properties can be rationally tuned by altering the nature of the peripheral substituted amino groups. Theor. calculations reveal that in all cases, the strongest absorption is exhibited by the S1 states which clearly correlate with the HOMO-LUMO orbital transition. As all higher states have lower oscillator strengths, it is clear that fluorescence is completely dominated by the excitation/deexcitation sequence S0 → S1, S1 → S0 and that there are no contributions to the fluorescence from excitations to higher states.

Replacement of electron-donating N,N-dialkyl groups with three- or four-membered cyclic amines (e.g., aziridine and azetidine, resp.) has been described as a promising approach to improve some of the drawbacks of conventional fluorophores, including low fluorescent quantum yields (ΦF) in polar solvents. In this work, we have explored the influence of azetidinyl substitution on nonconventional coumarin-based COUPY dyes. Two azetidine-containing scaffolds were first synthesized in four linear synthetic steps and easily transformed into far-red/NIR-emitting fluorophores through N-alkylation of the pyridine moiety. Azetidine introduction in COUPY dyes resulted in enlarged Stokes’ shifts with respect to the N,N-dialkylamino-containing parent dyes, but the ΦF were not significantly modified in aqueous media, which is in contrast with previously reported observations in other fluorophores. However, azetidinyl substitution led to an unprecedented improvement in the photostability of COUPY dyes, and high cell permeability was retained since the fluorophores accumulated selectively in mitochondria and nucleoli of HeLa cells. Overall, our results provide valuable insights for the design and optimization of novel fluorophores operating in the far-red/NIR region, since we have demonstrated that three important parameters (Stokes’ shifts, ΦF, and photostability) cannot be always simultaneously addressed by simply replacing a N,N-dialkylamino group with azetidine, at least in nonconventional coumarin-based fluorophores.

We recently reported the discovery of UNC1215, a potent and selective chem. probe for the L3MBTL3 methyllysine reader domain. In this article, we describe the development of structure-activity relationships (SAR) of a second series of potent L3MBTL3 antagonists which evolved from the structure of the chem. probe UNC1215. These compounds are selective for L3MBTL3 against a panel of methyllysine reader proteins, particularly the related MBT family proteins, L3MBTL1 and MBTD1. A co-crystal structure of L3MBTL3 and one of the most potent compounds suggests that the L3MBTL3 dimer rotates about the dimer interface to accommodate ligand binding.
